Sandy takes a nasty bite out of NYC infrastructure

Updated at 9:16 p.m. ET: The unprecedented surge from Sandy?s floodwaters took a bite out of the core of the Big Apple's infrastructure, knocking out power to electrical substations and crippling a subway system used daily?by more than 4 million people.

The storm?s impact should be a wake-up call that the city ? and the rest of the nation ? needs to better prepare for the dangers of the coastal flooding, which is likely to become more frequent in the decades ahead, experts say.


For now, the loss of power and a way to get around adds up to a major headache for many New Yorkers, and a hazard to some.

?The work of getting our mass transit grid and our power grid restored ? is going to take more time and a lot of patience,? New York Mayor Michael Bloomberg said at a Tuesday morning?press conference. ?Our administration will move heaven and earth to help them.?

New York City's Mayor Michael Bloomberg says that at least 10 people were killed during Sandy and the storms' "path of destruction will be felt for some time."

New York?s subway system, one of the largest ? and oldest ? mass-transit systems in the world, was shut down Monday in advance of the superstorm.

Bloomberg said Tuesday it could be ?a good four or five days? before subways are back up and running, though Metropolitan Transit Authority Chairman Joseph Lhota cautioned it's?too early to say how long it will take to restore full service.?

Floodwaters swamped at least seven subway tunnels under the East River, and transit officials called the damage unprecedented.

?The New York City subway system is 108 years old, but it has never faced a disaster as devastating as what we experienced last night,? Lhota said in a statement. ?Hurricane Sandy wreaked havoc on our entire transportation system, in every borough and county of the region. It has brought down trees, ripped out power and inundated tunnels, rail yards and bus depots.?

Nearly 14 feet of water rushed into lower Manhattan, shorting out the ConEd power station and destroying cars and homes. As a result, the city's subway system will remain out of service for several more days as cleanup begins. NBC's Anne Thompson reports.

Bloomberg said the advance shutdown and the MTA?s temporary moving of much of its ?rolling stock? of trains to higher ground may have spared the system from even more serious damage.

But the immediate fix for the flooded system isn?t simply pumping water out of the tunnels.

Unlike rainwater, the corrosive saltwater whipped up by Sandy could damage much of the subways? electrical parts and equipment, says Radley Horton, an associate research scientist with the Center for Climate Systems Research at Columbia University.

?Saltwater and electricity don?t mix. Even after that water is removed, it?s going to take some time to replace the electrical equipment, test signals, that sort of thing,? Horton says.

In a statement released Tuesday night, MTA Chairman Joseph Lhota cited "unprecedented challenges" the transportation authority faces as it tries to restore service, including flooding "up to the ceiling in the city's South Ferry subway station and? 43 million gallons of water in each tube of the Hugh L. Carey Tunnel.

Lhota said city buses are back on the road for limited service and will almost be at normal strength by morning.

Other potentially serious infrastructure damage wrought by Sandy, according to Horton:

  • Electrical generation ? Some major distribution points were reported out. Con Edison said Tuesday that 780,000 homes and business lost power.?The utility?cut electricity to some areas to save its equipment and a transformer exploded at a plant on 14th Street in Manhattan, blacking out others.?Con Ed officials called the power failures ?the largest storm-related outage in our history.?
  • Wastewater treatment plants ? New Yorkers rely on these facilities to treat sewage and wastewater from homes and businesses before releasing it into waterways surrounding the city.?Located at sites around the city, many of these plants were overwhelmed during Hurricane Irene last year.

Many of the city?s major roadways and bridges seem to have escaped catastrophic damage. Gov. Andrew Cuomo announced that five of the MTA?s seven bridges were fully inspected and reopened at noon on Tuesday. The two Rockaway bridges, Cross Bay Veterans Memorial and Marine Parkway-Gil Hodges bridges, and the Hugh L. Carey and Queens Midtown Tunnel remain closed. Buses were being phased back into service, with a?full schedule expected for Wednesday.?

Superstorm Sandy made landfall Monday evening on a destructive and deadly path across the Northeast.

Authorities were?still assessing damage to New York's three major airports, and?thousands of flights were canceled across the Northeast.?"We are focused on reopening as quickly as possible. But we will not compromise safety," Pasquale DiFulco, a spokesman for the Port Authority, told Reuters. "We need to walk the runways and make sure there's no debris."

The damage was so severe that Sandy should serve a wake-up call to cities around the world about the extreme threat posed by coastal flooding, scientists say.

Klaus Jacob, a geophysicist and senior research scientist at Columbia University, told PRI?s The World:

?We had one wake-up call last year under the name of Irene. We got away with less than we will most likely incur from Sandy,? says Jacob. ?The question is how many wake-up calls do we need to get out of our snoozing, sleeping, dreaming morning attitude? We have to get into action. We have to set priorities and spend money. For every one dollar invested in protection you get a return of four dollars of not-incurred losses.?

Horton, who was on a blue-ribbon commission that in 2009 examined the MTA and environmental sustainability, said one of the report?s main recommendations was to focus on flexible approaches in adapting to climate hazards.

?In some ways this is the greatest transit system in the world, but I think we?re in uncharted waters,? Horton told NBC News.

Insurance may soften blow of Sandy's economic hit?

?I hope this storm is a wake-up call not just to our region ?. but also nationally to help get adaptation on the map and help people understand the extent to which sea level rise will increase the frequency of coastal flooding events,? Horton said.

?Even if storms do not become stronger in the future and we get a relatively small amount of sea level rise, the frequency of coastal flooding events may triple by end of this century simply because the average sea level will be higher.?

New York Gov. Andrew Cuomo agreed that officials need to think about ways to better protect the nation's most populous city from storms that have been increasing in both intensity and frequency.

?We have to resist the temptation for people to say, 'This is a once-in-a-100-years event; let?s just fix it and move forward,?? Cuomo was quoted as saying.

Dot Earth Blog: #Frankenstorm Sandy, Climate Science and 'Reverse Tribalism'

[Technical note. Power and Internet out where I live so comment moderation likely to be slow. Patience appreciated.]
In e-mail exchanges earlier this year, Thomas Crowley, a retired climate scientist who?s been a longtime source, proposed the term ?reverse tribalism? for a trait in some people studying and communicating about human-driven climate change.

The trait, he proposed, comes to the surface when such people confront strong messaging on the need for emissions reductions amid enduringly murky science on what?s driving some particular extreme environmental phenomenon in the world ? whether a brief period of widespread melting on the Greenland ice sheet, a potent drought, a tornado outbreak?or the extreme event of the moment, the hybrid nor?easter/hurricane known on Twitter as?#Frankenstorm.

I?ve posted his essay on Slideshare because it?s worth reading and sharing on its own. But I wanted to address his notion now in the context of the intense push to interpret the current superstorm in the context of action on greenhouse gases, and my reaction to it on the blog so far.

Am I ?guilty? of reverse tribalism myself?

I?d say yes, with an asterisk. Let?s explore a bit:

I have sometimes perhaps been too eager to challenge definitive statements related to human-driven global warming for fear they will provide ammunition to those working to foment doubt and maintain stasis on our energy menu.

It?s that tendency of mine that probably prompted this tweet by David Roberts of Grist.org today:

My self diagnosis presumes that I see myself as, by nature, a member of some particular tribe. Indeed, I grew up caring deeply about the environment, so much so that as a kid I once left a threatening note on the seat of a bulldozer digging into a last patch of woods near our home in suburban Rhode Island. If I had a choice, I?d absolutely rather sing about the Hudson River with Pete Seeger than hang out in Washington, D.C., bars with energy lobbyists.

But as a journalist, I grew into the habit of detaching my personal passions from my profession?s need to sort through arguments for some sense of bedrock. So I?m a member of the journalism tribe, as well. That hasn?t changed with my move to the Op-Ed side of the paper. My opinion is that reality matters, however inconvenient it may be.

I never obtained an advanced science degree, but in majoring in biology and working in marine fisheries science long ago, and then through decades of reading and reporting on science, I developed a passion for this endeavor as the most powerful tool yet devised to separate myths and spin from durable knowledge, including knowledge of uncertainty. So I?m in the ?defenders of science? tribe, too.

So I think I exhibit what you might call intertribal tension syndrome more than the reverse tribalism trait.

There?s another factor in play, for sure. It?s what Dan Kahan of the Cultural Cognition project at Yale calls?identity-protective cognition. In a fascinating post, coincidentally published today, he described this as ?a species of?motivated reasoning? that ?reflects the tendency of individuals to form perceptions of fact that promote their connection to, and standing in, important groups.?

He goes on to say:

There are lots of instances of this. Consider sports fans who genuinely?see?contentious officiating calls?as correct or incorrect depending on whether those calls go for or against their favorite team.

The?cultural cognition thesis?says that many contested issues of risk?from climate change to nuclear power, from gun control to the HPV vaccine?involve this same dynamic. The ?teams,? in this setting, are the groups that subscribe to?one or another of the cultural worldviews?associated with ?hierarchy-egalitarianism? and ?individualism-communitarianism.?

Put those two traits together, in any person, and you?re bound to get some moments where one tribal affiliation wins out over another.

To step outside what Randy Olson calls the ?nerd loop? (the domain of those thinking a lot about climate, risk and communication), here?s a quick reprise of points that I?ve made through 25 years of covering the two-way relationship between humans and climate:

1. The unerring buildup of greenhouse gases in the atmosphere is bound to come with regrets.

2. Many parts of the planet, from sub-Saharan Africa to the northeastern United States, are subject to extreme storms, superdroughts or other climate-related disruptions with or without a push from greenhouse gases. Greenhouse heating will worsen some extremes and is almost assuredly contributing to some (but not all) now.

3. Limiting harm from inevitable hard knocks that come with such disruptions is job one on a crowding, busy planet.

4. Working to shift from energy norms that come with large emissions of carbon dioxide is an imperative in this century (along with bringing energy by any smart means to the billions of people without reasonable sources now). But even a crash effort to blunt the greenhouse-gas buildup wouldn?t avert the need for step 3.

The wind is howling ever louder here in the Hudson Valley, and the lights are flickering with greater frequency, so it?s time to end this post before my connection to The Times is lost.

As a deadly Hurricane Sandy treks north from the Caribbean to meet two other powerful winter storms, experts say it doesn't matter how strong the storm is when it hits land: The rare hybrid storm that follows will cause havoc over 800 miles from the East Coast to the Great Lakes.

"We're looking at impact of greater than 50 to 60 million people," says Louis Uccellini, head of environmental prediction for the National Oceanic and Atmospheric Administration. The Category 1 storm, packing sustained winds of 75 mph, is expected to continue moving parallel to the Southeast coast most of the day Sunday and approach the coast of the mid-Atlantic states by Monday night.

Governors from North Carolina, where steady rains were whipped by gusting winds Saturday night, to Connecticut declared states of emergency. Delaware ordered mandatory evacuations for coastal communities by 8 p.m. Sunday.

Until the late 1990s, individuals interested in Austrian economics, U.S. constitutional history, and libertarian philosophy had few sources of information.? They had to spend hours scouring used book stores or the back pages of obscure libertarian periodicals to find the great works of Mises, Rothbard, Hayek, and other giants of liberty.? Local library and university collections ignored libertarian politics and economics.

Today, however, the greatest classics of libertarian thought, libertarian philosophy, and libertarian economics are available instantly to anyone with internet access.? Thanks to the internet, it is easier than ever before for liberty activists to spread news and other information regarding the evils of government power and the benefits of freedom.? For the first time in human history, supporters of liberty around the world can share information across borders quickly and cheaply.? Without the filter of government censors, this information emboldens millions to question governments and promote liberty.

This is why liberty-minded Americans must do everything possible to oppose? and stop? government attempts to censor or limit the free flow of information online.

One such attempt is known as ?CISPA?, or the Cyber Intelligence Sharing and Protection Act. ??This bill will create a monstrous coalition of big business and big government to rob Americans of their protections under the 4th Amendment of the Constitution.

CISPA permits both the federal government and private companies to view your private online communications with no judicial oversight, provided they merely do so in the name of ?cybersecurity.?? But America is a constitutional republic, not a surveillance state? and the wildly overhyped need for security does not trump the Constitution.

?Cybersecurity? is the responsibility of companies that operate and make money in cyberspace, not taxpayers.? Those companies should develop market-based private solutions to secure their networks, servers, cloud data centers, and user/customer information.? The role of the US intelligence community is to protect the United States from military threats, not to provide corporate welfare to the private sector.? Much like the TSA at the airport, CISPA would socialize security costs and remove market incentives for private firms to protect their own investments.

Imagine security-cleared agents embedded at private companies to serve as conduits for intelligence information about their customers back to the US intelligence community? while enjoying immunity from any existing civil or criminal laws. Imagine Google or Facebook reporting directly to the National Security Agency about the online activity of US citizens.? Imagine US government resources being wasted on a grand scale to ?assist? private companies in the global market.? All of this would become reality under CISPA.

As of this writing, it appears that the House and Senate will not agree on a final version of CISPA this year. However, the Obama administration seems ready to impose provisions of this bill by executive order if Congress does not act soon.

The past five years have seen an explosion in the liberty movement, fueled in large part by the internet. Preserving that freedom is crucial if the liberty movement is to continue its progress. Therefore, all activists in the liberty movement have a stake in the battle for internet freedom. We must be ready to come together to fight any attempt to increase government?s power over the internet, regardless of the supposed justifications. We must resist voices from both the political right and left which alternatively seek to legislate morality or enforce political correctness with force.? ?Copyright protection, pornography, cyberterrorism, gambling, and ?hate speech? are merely excuses for doing what all governments have done throughout human history: increase their size, scope, and power.

Once we understand this, we understand the critical link between internet freedom and human freedom.

New genomics study shows ancestry could help solve disease riddles

ScienceDaily (Oct. 25, 2012) ? Explosive advancement in human genome sequencing opens new possibilities for identifying the genetic roots of certain diseases and finding cures. However, so many variations among individual genomes exist that identifying mutations responsible for a specific disease has in many cases proven an insurmountable challenge. But now a new study by scientists at The Scripps Research Institute (TSRI), Scripps Health, and Scripps Translational Science Institute (STSI) reveals that by comparing the genomes of diseased patients with the genomes of people with sufficiently similar ancestries could dramatically simplify searches for harmful mutations, opening new treatment possibilities.

The work, reported recently in the journal Frontiers in Genetics: Applied Genetic Epidemiology, should speed the search for the causes of many diseases and provide critical guidance to the genomics field for maximizing the potential benefits of growing genome databases.

Much work is already under way to sequence the DNA of people suffering from diseases with unknown causes, called idiopathic conditions, to find the roots of their problems. Unlike more complex conditions such as diabetes, in some cases a limited number of genetic defects, or even a single mutation, can cause an idiopathic disease. Identifying those critical mutations can lead to effective treatments for previously mysterious problems.

Complicated Searches

While there have been some successes, in many other instances the genetic basis of an idiopathic disease remains elusive. Among other groups, The National Human Genome Research Institute runs searches for idiopathic disease sufferers and is able to find offending gene sequences only about 30 percent of the time. "One explanation for that other 70 percent might be that the diseases are enormously complex," said the new study's senior author Nicholas Schork, a professor at TSRI, director of research for Scripps Health's genomic medicine program, and director of biostatistics and bioinformatics at STSI, "but it could be that they're still searching in the noise."

The new work offers a likely filter for much of that noise. The results show that comparing a person's DNA sequence against existing genomes for those whose ancestry is not sufficiently similar, as is typically the case, can cause serious problems. Countless differences that seem unique to a patient might instead be DNA variants carried by everyone with the same ancestry. A researcher might, for instance, identify hundreds of variants and not be able to zero in on the one responsible for a disease.

But the new results show that comparing closer ancestry matches will dramatically reduce the number of variants identified as potentially responsible for a disease, reducing a search to a workable number.

For the work, the team developed a tool called the Scripps Genome Adviser. This processing framework uses a supercomputer to incorporate a variety of databases and algorithms to identify DNA variants in a particular genome relative to reference genomes. It then uses algorithms to analyze these variants and predict whether they have any physiological effects, and if so what those might be.

The team began with nearly 60 whole human genome databases and ran three key types of computing experiments. First the researchers identified the number of variants in the reference human genomes and found that on average each has millions of variants, about 12,000 of which have functional effects. Then the scientists looked at the rates at which variants appeared in various ancestry lines.

Honoring Ancestry

Importantly, the scientists didn't stop there. They deliberately inserted a mutation known to cause disease into a genome, then ran this genome through the Adviser to see how effectively it could identify that known variant as unique.

When the team ran the searches comparing that altered genome against a reference panel of genomes that included different ancestries, the known variant remained effectively lost in a sea of other variants. But comparison against genomes of similar ancestry dramatically reduced the number of variants identified, allowing identification of the inserted disease-causing gene.

A study published simultaneously with the Scripps team's paper by Professor Carlos Bustamante and colleagues from Stanford University also pointed to ancestry's importance, but this is the first time a team has been able to look at the problem on the whole-genome scale. "Others have indeed recognized ancestry as important," said Schork, "but no one had shown how much it could haunt a particular study, especially on a whole genome basis."

As importantly, prior to this study it wasn't clear how to address the ancestry issue. But the new study provides clear direction. The team calculated that identification of the vast majority of ancestral variants can be performed successfully with a reference panel of less than 20 genomes -- though it could well take more to identify a particular ancestry group's rarest deviations. Of course, most people have more than one ancestry line, meaning that in practice a patient's reference panel would need to include multiple reference groups.

This result should act as a guide for continuing genomics work. Many ancestries are already well represented, meaning that assembling an effective reference panel is possible in some cases. But the number of whole genomes from a particular ancestral group isn't the only consideration. Ideally, reference genomes need to be from relatively disease-free people, meaning subjects who lived to an old age without major complications from genetic conditions.

Recognizing the importance of ancestral comparisons, researchers and companies can now deliberately work to fill any holes. "Building those sorts of resources could only benefit the community," said Schork. In fact, Schork, Ali Torkamani and others at Scripps are collaborating with Complete Genomics, Inc., a whole genome sequencing company in Mountain View, CA, to develop appropriate reference panels for clinicians and researchers.

Deciphering Diseases

Schork and his colleagues are already working toward broader application of their results using an increasingly advanced version of the tool. While processing a single person's genome to identify and analyze variants took about four days when the project began, today the Adviser can accomplish the task in about 30 minutes.

Along with the paper's lead author Torkamani, Schork is a founder of a company called Cypher Genomics that has licensed the Scripps Genome Adviser for disease-focused research. The teams in both industry and academia hope not only to continue idiopathic disease research, but also to apply similar principles to search for the causes of more complex congenital conditions. "The broader message of our work is that you have to take ancestry into account no matter what disease you're studying," said Schork.

If you?ve been reading our series on the legalities of advertising a business center, hopefully by now you?ve realized that advertising can be risky business.

If you haven?t gone back and reviewed your advertising ? or even the copy on your website, which could be considered advertising ? then now is the time to do a self-check.

After sharing all the risks you could face, from bait and switch on pricing to out of order technology systems to simple misunderstandings and beyond, there is some good news: You can protect your business center to a large extent by relying heavily on disclaimers in leases to avoid legal woes.

If you are going to run ads that are more boastful than they should be, then you have to be careful to disclaim those ads when people show up to sign the lease. It?s not going to protect you from every lawsuit, but it will help.

Since most of the problems with advertising are related to security claims, this should be a special area of focus in lease disclaimers, according to legal experts. It is wise, for example, to disclaim any potential misunderstanding by providing an explanation in the lease that the security systems are for the protection of the property and not for individual tenant belongings. Then recommend insurance.

Finally, don?t be your own judge. Large business center operators may consider hiring an attorney to review their ad copy. But legal experts recommend getting a second set of eyes, even if it is an employee or friend. The object is to review the ad in the context of whether or not the business center can fulfill the promise.

Since business center operators tend to puff too much in written advertising, experts recommend depending more on other attention-getting ad tactics, like color, photos, bigger print, etc.

Location is the key to your customer base. People like to office close to where they live. Therefore, going over the edge of doing inappropriate advertising is usually unnecessary if you are targeting your market with a good product. You shouldn?t have to promise something that you can?t deliver because the liability is too high.

You might remember Google's unveiling this spring of the Street View Trekker, a seeming cross between a backpack and Van de Graaff generator that lets the mapping team produce 360-degree imagery where even trikes dare not tread. The portable camera ball is just going on its first trip, and Google has chosen the most natural destination for a novice tourist -- the Grand Canyon, of course. Staffers with Trekkers are currently walking trails along the South Rim of the canyon to provide both eye-level points of reference for wayward hikers as well as some breathtaking, controllable panoramas for those who can't (or won't) make it to Arizona. Once the photos make it to Street View sometime in the undefined near future, it'll be that much easier to turn down Aunt Matilda's 3-hour vacation slideshow.

Maher Bashes Both Candidates On Twitter: ?I?ve Seen Wider Ideological Differences Between Jehovah?s Witnesses?

Most of HBO host Bill Maher?s tweets during tonight?s third and final presidential debate consisted of mocking GOP candidate Mitt Romney and declaring him the ?loser? of the debate.

But echoing a sentiment later expressed by several cable news personalities, at one point Maher took a swipe at the two candidates for sounding exactly the same on their foreign policy ideas, failing to draw any true distinction between their positions.

?I?ve seen wider ideological differences between Jehovah?s Witnesses,? he remarked via Twitter during the debate.

Following the debate, Fox News liberal commentator Joe Trippi remarked that the debate felt like ?the big hug,? as Romney seemed to agree with Obama on most major foreign policy issues.

It may seem like an obvious question ? but the answer may surprise you. This morning, Judge Andrew Napolitano discussed new documents revealed to Fox News showing that the White House knew the September 11, 2012 attack on the U.S. Consulate in Libya was pre-planned terrorism, even though the administration maintained it wasn?t for a stretch of time after the attack.

Fox Business Network?s Stuart Varney raised the question of whether or not the president or government officials hold any legal obligation to tell the truth. Napolitano?s answer? No.

The government has no obligation legally to tell the truth or reveal it, he told Varney. A moral obligation, however, yes.

?It?s unfortunate for the president, but fortunate for the voters,? Napolitano continued, citing the fact that now, voters get the chance to respond in way of votes as to how they feel about the current administration?s handling of the Libya attack.
